If Picard had been in charge of Deep Space Nine, he would never have allowed Garak to assassinate the Romulan ambassador, and thus the Romulans would never have entered the Klingon/Federation alliance to fight the Dominion, and thus the entire Alpha Quadrant would have come under the heel of the Dominion.
When Q offered Picard anything he wanted, Picard chose to get his heart back (his physical one, but really his psychological one). It led to a future where he became a halfway decent ensign, not a captain.
And speaking of Q... when Sisko met him, Q challenged him to a Queensberry Rules boxing match. After some harassment, Sisko punched Q right in the face, knocking him down. Q, shocked, said "Picard never hit me!" Sisko replied, "I'm not Picard."

The thing that made DS9 a great show was the embrace of moral ambiguity. Sometimes the ends justify the means, and sometimes if you want to save the universe you have to make moral compromises, and the fact that Sisko actually struggled with this instead of living in denial of that reality was what made him a great character and a great leader. (Ditto for Major Kira and, really, everyone else on the whole damn show, up to and including Morn.)
I went with Sisko because he'd had more of a "life" in some respects than Picard. It was clear that Picard always wanted a family life, but never did what it took to get one. In general I think Sisko's experience of being married, losing a wife, and raising a kid, partially as a single parent are likely to have made him a more well-rounded captain. God knows raising a two-year old made him more effective in dealing with Q...
